Stone is best, and doable from the start of the game. Higher tier house roofs need planks which you will unlock after you unlock and build the Woodshed. You're forced to build your first house's roof out of Straw. You get this from Reeds which are along the river bank. Houses with a male and female have a chance to produce offspring.

Select the building you want to make (eg house 2) in the build mode and physically walk to the house or building that you can up grade and it will allow you to upgrade it. Mind you if you edit a building when people live/work in it, they will become homeless/jobless depending on the building.
