I would suggest just adding a mining dimension mod which you can regenerate as needed and avoid any mining in the overworld tbf. Otherwise there isn't really a straightforward solution. I think you'll essentially have to copy the surface with something like MCedit, then regenerate the chunks and paste the old surface back.
